I'd like to know if these 2 options in User Management do the same if applied for users from our compagny :
-From More Actions menu, Revoke Access to Items
-From the 3 little dots, related to a user, Remove Sharing

These actions are the same thing. One is applied individually per-person, whereas you can do the other in bulk (selecting multiple people at one time).
In both instances, selecting this will remove the user's access/sharing permissions to all current items within your organization.

I am wondering if this would take the user(s) out of alerts/notifications too. I have a couple of sheets that have alerts/notifications sent out based off the contact list. Some users are scattered across multiple sheets and it's going to be a lot tracking all the alerts that are been sent out.

No, updating sharing does not change Workflow recipients (you can send alerts out to users not shared to a sheet), unless the workflows are specifically restricted that way in their privacy settings:
