Can I rename a project plan that was created with control centre. It wont mess up links/metadata/portfolio/dashboard etc?

You mean the title of an asset, like renaming a sheet/report/dashboard? That wouldn't mess up any links that CC would have made.

Blueprint not spinning up Generate Doc
I have a Map setup to Generate a doc in one of my sheets. This is connected to a blueprint and when I use the blueprint to spin up a new project the mapping in the sheet disappears, is there something I am doing wrong? Or a setting that I need to enable in my blueprint for this to work correctly?
