I need a Count If formula to give me a count of only the cells in a column that contain Yes, No, and to not count N/A, and by Quarter.

You would use something like this:
=COUNTIFS({Date Range}, AND(@cell>= DATE(2023, 01, 01), @cell< DATE(2023, 04, 01)), {Yes/No Range}, @cell <> "N/A")

Match Multi Values to a Table?
