I know how to change the email notification (what people see in their email) when its coming form a work flow. BUT when you @ someone, is there a way to change what they receive in their email? Can I change what the subject line would be?

No, there is no way to change what that email says on an @ mention like you can with the new functionality available in Automation emails.
