Why does 0 Stock at the top of the chart on Stock column charts?
The graph below are from the same data source but for a reason in the first one stacked column charts 0 values are placed at the top making it impossible to see the value while stacked bars charts does not.

I am not sure why there is a difference between charts. You can check the chart settings themselves and look at the series values to see if showing values is selected as a default for all columns on the first chart vs not on the second chart.
Another option would be to modify your formulas on your data sheet with an IF statement that basically leaves the cell blank if the value is zero.
=IF(original formula > 0, original formula)

It is a nice work around but now for some reason if you look the Y axis it not working.

I am not sure what you mean by "not working". If you look at your first screenshot, it matches except that the zeros are removed (and the bar color is different).

Yes, but look at the left the axis go 0 0 1 1 1

That is based on the data. Those numbers will shift as the chart data changes.
