How do I format my At Risk column so the flags only appear in the "children" rows, as shown in the screenshot?
Put a period, or any text, in the parent rows. Then color the letters the same as the background color. You can do this manually, but if you have a bunch of rows like that, you may want to create a formula and tell it to show a period if it's a parent row- which you'd need to define based on the criteria on your sheet which defines the parent rows.

I use this one all the time in my client solutions. I name the column Level and use that to simplify conditional formatting and more.
Try something like this.
=IF(COUNT(CHILDREN([Task Name]@row)) > 0; COUNT(ANCESTORS()) + 1)
The same version but with the below changes for your and others convenience.
=IF(COUNT(CHILDREN([Task Name]@row)) > 0, COUNT(ANCESTORS()) + 1)
Depending on your country you’ll need to exchange the comma to a period and the semi-colon to a comma.
