Cells linking not working correctly.

Hello, we have a Template folder with a set of sheets which are all cell linked amongst each other, these have been working perfectly for 2+ years. When we get a new project in, we “Save as new” the template folder with the project number/name.

In recent projects we have noticed cell links missing but just relinked the full column but now as soon as we “Save as new” we are seeing cell links missing straight away. The screenshot is an example of a test I did earlier today (top is the "Template" set and bottom is the new "Save as new" set. As you can see some cell links are gone completely where as some randomly are still there!

Any ideas on how to resolve this?
