Email Automation Not Following Condition
I've set up a simple workflow to send email notification when the "Email Notification" column's box is checked. When testing, it still sends emails to the rows that have unchecked boxes.
Why is this happening?

I found that it doesn't hold when the action is set up as a trigger, however, it works as a condition.

You say "when testing..." How are you testing? If you are using the new "Run Now" function, it ignores everything in the trigger block, so it would send emails for every row. "Run Now" is only effective for testing the Condition blocks and Actions.
To test for real, just test by checking the Email Notification check box for a row manually.
